Anaconda

Python is a high level programming language that aims to combine remarkable power with very clear syntax. Anaconda is a free cross-platform Python distribution from Continuum Analytics. It comes built in with various scientific Python packages such as NumPy, SciPy, Pandas, Matplotlib, Numba, etc.

Enthought Canopy Python Distribution

Python is a high level programming language that aims to combine remarkable power with very clear syntax. The Enthought Python Distribution is a cross-platform environment for scientific computing in Python, and includes the Canopy IDE and package manager. MSI has installed an academic-licensed version that includes hundreds of modules, including tools that enable efficient parallel computations.

Slicer3D

Slicer, or 3D Slicer, is a free, open source software package for visualization and image analysis. It includes tools for segmentation, rendering, registration of MRI, CT, US, nuclear medicine, and microscopy images.

FSL

FSL is a library of analysis tools for FMRI, MRI and DTI brain imaging data. It has both command line and graphical user interface.

Avizo

Avizo software is a powerful, multifaceted tool for visualizing, manipulating, and understanding scientific and industrial data.

Magick++ (DISABLED - will be removed on 12/20/17)

Magick++ is a set of C++ classes that allows reading, writing and manipulating images from various file formats. Specifically, Magick++ provides 11 major classes to perform these functions. These classes allow

VolView

VolView is an intuitive, interactive system for volume visualization that allows researchers to quickly explore and analyze complex 3D medical or scientific data on a standard PC. Users can easily generate informative images and navigate the data for further analysis. 3D tools include composite and MIP volume rendering, contouring, cropping, and oblique reformatting. Segmentation can be performed, and resulting structures can be analyzed using distance, angle, surface area and volume measurement tools. Polygonal surface models can be exported for rapid prototyping.

Tesseract (DISABLED - will be removed 8/18/2017)

If you need this software, please contact help@msi.umn.edu. Tesseract is a free optical character recognition engine developed originally by HP and currently being maintained by Google. It has been voted as one of the best OCR engine in the world. It has no layout engine, no output formatting and no GUI. It has been trained to perform recognition on many languages like English, French, German etc.

ImageJ

ImageJ is a public domain utility for image processing and analysis. It is based on Java and can be extended to create several plugins and develop applications from its toolkit.

ParaView is an open-source, multi-platform application designed to visualize data sets of size varying from small to very large.
