MASCOT (Search algorithm for Mass Spectral proteomics peaklists)
Mascot is a mass spectral search algorithm that uses mass spectrometry data to identify proteins from primary sequence databases.
- MS/MS Ion Search : Identification based on raw MS/MS data from one or more peptides
- Peptide Mass Fingerprint : The experimental data are a list of peptide mass values form an enzymatic digest of a protein.
- Sequence Query : One of more peptide mass values associated with information such as partial or ambiguous sequence strings, amino acid composition information, MS/MS fragment ion masses, etc.
Mascot Daemon is available on PCs in SDVL (585, Walter) for batch submission of Mascot jobs.Please transfer your MGF files onto C drive to launch batch searches (Searches fail if attempted through U drive). Mascot Daemon is also available via Remote Desktop on iron.msi.umn.edu Please remote login onto the Windows application server iron.msi.umn.edu (logon using 'msi\username') using your MSI login as username and password. Due to its low usage last year, MSI does not plan to upgrade the support plan for this software after January 2014. Researchers can still use the existing version of the software after January 2014. Please provide feedback, if any, at the software request/feedback page.

Access to Mascot at the University of Minnesota
Mascot version 2.4 can be accessed by using http://mascot.msi.umn.edu/mascot/
Note: You need MSI login and password to access this URL. Mascot Daemon installed in both SDVL PCs(585, Walter), and iron.
To upload an appropriate search database, please send an email to firstname.lastname@example.org For transferring search output (.dat file), you can go to https://mascot.msi.umn.edu/mascot/data/ after your search is complete. You can then download the appropriate search output (.dat file) for further processing in Scaffold. For transferring multiple search outputs (.dat files) onto iron.msi.umn.edu, your group might require a folder that can be used to transfer your data from project space for Mascot analysis on iron.
